Well, I would have like to have seen the area, prior to all the mastic having spread.
Were it I, I'd see if somebody sells those or similar 3 tab 235lb felt shingles, remove the shingles and roof-jack and repair and replace the roofing.
It sounds like you've taken some good initial steps by sealing around the vent and adding a Perma Boot. If the leak persists, it could be coming from other areas such as damaged shingles, flashing, or even around chimney seals if you have one. There is a you-tube video, "how to shingle around roof top flashings," that is descriptive of the proper method of addressing roof-jacks.
In my practice I've not used ABS roof-jacks, and have consistently used only FHA roof-jacks, also I've never left nails exposed visit for more. The roofing material in the video, while being asphalt, are known as architectural, while yours appear to be just 3 tab, so the nailing is a bit different.
Top right of this photo there is a water course that is partially blocked by roof cement. Water can get in and has no way out. Must be very careful when slinging that roof cement around 3-tabs. I'm in S Florida and can tell you that RoofMaxx is not Miami Dade County Approved. It has a 5-year warranty but promotes it for 10-15 years. It is not easy to find out exactly what's in it. I can't find a label or data sheet. It's basically a cleaning system with a type of oil that penetrates and restores some of the shingles' flexibility. They really push this product for when the roof is noticeably dry and worn. It usually takes over ten years for that to happen. Shingles are a 20 year roof. Do the math. Is it worth it? Not here. Insurance companies are making people replace shingle roofs after 20 years to renew their policy, regardless of any maintenance that may have been done.RooferMike.....I have seen many ads on TV for RoofMaxx, a spray on for asphalt shingles that is said to extend the life of the roof.
